The military can only refuse to carry out orders that are manifestly or patently illegal - and again, what makes something manifestly illegal is open to interpretation. There is an open possibility, which I think you might be getting at, that the military could use this oath to refuse to carry out orders given by the President as commander in Chief.
While there is no clear delineation of what a domestic enemy of the Constitution is, we can safely assume that Confederacy was such an enemy, and many Confederates were indeed elected US politicians.
